I have to replace the engine crank cases because of damage.
I was wondering is this a problem, I can send the V5C back with the changes do I need to anything else or are there other problems with the DVLA?

Basically what you have done is changed the engine. It should cause no problems. It's changing the frame where it can get difficult.
